SuperDuper! has a nice user guide in PDF form, check out their web site.  It explains how you should format/partition for things to work properly as a bootable drive.

The bit I missed, because I couldn't find it, was setting up the appropriate partition scheme.  It's in the Disk Utility, partition tab, under "Options" for your partition:

Make sure you select GUID Partition Table:

You also want to make sure you select "Mac OS Extended (Journaled)" as your Volume Format.
